The peice you replaced.. are you talking about the crank angle sensor? Behind the timing cover in front of the oil pump? Yes, if that thing is bad, cracked, etc it will cause a huge miss.
What plugs are you running? If the motor is stock and the plugs don't "look" bad most likely they are not. Just use TR55's for now since they are like $2 each, you can get them at oreilly's and easily replaceable until you actually find the culprit.
I know you don't want to hear this but this is why I don't buy used motors. Unless I am going to tear it apart anyways or at least get it refreshed. I have had this experience many times with many customers that insist it is cheaper. Yes it is.. if you happen to get lucky, but 4 out of 5 times you end up paying the same amount if not in money then in headache and stress.

Did you check that crank position sensor? If that was a piece may have broken, that will absolutely cause timing problems. Do you have any check engine lights on?

What year is the motor / what kind of block are you running. Check fluids, compression, any codes/check engine light? Is the computer set for a good tune / stock tune? Good gas in the tank?
Lots of things to think about. Sounds like lots of trouble, hopefully some of my random thoughts might help. Best of luck.

You should feel a noticeable idle change when you unplug the coil or injector in #1. If it is the original ECU I would get another one. I have seem "bad" ECU's do crazier things. Easiest thing to do would to borrow someone's ECU real fast and do the swap, see if it fixes it. Try to get a 01-04 ECU. It should not matter but you just never know.

im working on a nite mare also,,,1994 f150 4x4 with e4od tran...shifting problem,got used trans on craigslist,,find out this one does nothing..in and out...over and over ..im a trans pro...lol
my cobra is down now,,last week the head cracked again,,,so thats apart now..
but ive had a miss for the last 2 months or so that ive been chasing..your symptons sound like mine and i tryed everything that you are doing on yours...
the car spit a puff of white smoke and went away ,,,than i seen it again the same day..weird thing is not while running,,after shut down you wait a min or so than steam would pour out exhaust,,,
maybe try a pressure test if i had the tool i would have but i got lucky and seen smoke..autozone should have a hand pump for that...good luck
