Cobra Engine Swap

Swapped out my SOHC to a 98 DOHC. Changed all electronics (MAF;injectors;wiring harness;CPU) and now the engine hesitates at about 4000rpm. Its not popping, it just lets up on the power then comes back. But if I am at a dead stop then I punch it the car doesnt hesitate at all. It only does it once your cruising and then get on it. I got a check engine light so I will get the codes tommorow but was wondering if anyone has suggestions. Also the idle seems to bounce when coasting.

intake manifold runner control. closed at low rpm, open at higher, yours probably aren't opening. most people just delete them, but it sounds like thats your problem.

frpp wires are fine.

they are plates between the intake manifold and the heads. You need to buy IMRC delete plates or make them out of the stock ones.

IMRC Deletes

Did you change your fuel filter?
How about your fuel pressure?
