supercharged 05' GT

A friend of mine has a supercharger on his 05' GT. the car has a hard time idling and warmin up..once it is warmed up it runs fine...the car seems like it wants to flood out when it is cold..and if he doesnt keep it running while its cold and lets it die..it takes like 15-20 mins to get it started again...he had this put on by a local shop in houston..he went in for his final tune the other day and told the shop bout this problem and they made him feel like this is a common problem and he is stuck with it...any suggestions...the plugs were pulled and checked before the final tune and everything checked out fine...Im not savvy on superchargers and new to the mustang world...any help would be greatly appreciated...I told him take it back and make them fix it..I think he is tired of messing with them...it has taken the shop forever to put the final tune on the car...
